I've played both but mainly the metal one more often. The wooden one gives a more asian-ish sound to it while the metal one is just a plian normal sounding Flute. An example of this is in one of the Final Fantasy songs, they used a wooden flute instead of a metal one because since final fantasy is japanese, (i think), they used a wooden flute.
