In the beginning of the series, she carries a S&W 500 I believe. Later, Booth will give her his backup revolver to use in situations when he needs her help. There are two instances though, when she is forced to draw Booths weapon. When Booth is shot (and assumed dead for almost two weeks after) Brennan draws his S&W 1911PD and kills his assailant. In "The Con Man In The Meth Lab", Booth chooses to bring his Remington 870 shotgun with him to an arrest (also the second time he does this), and as back up, Brennan grabs Booths 1911 and provides assistance. She ends up getting shot in the arm, but the suspect is killed and Bones makes a full recovery.
