They get together when Vincent Nigel Murray at the Jeffersonian is killed. Booth is worried about Bones so she sleeps about at his apartment. In the middle of the night she is upset about something so she goes into his room. He hugs her and they lie down together. And it is implied that they have sex and that is how Bones gets pregnant.

yes as the season finale of season 4 but it was just a dream while Booth was in a coma In Season 6 Episode 22 called "A Hole in the Heart" They do sleep together for real. But we only know for sure in episode 23 of season 6
In The Wannabe in the Weeds, Booth gets shot. Everyone thinks he is dead, though he isn't really. The funeral is in the next episode, which I believe is The Pain In the Heart (also the episode they find out that Zach is Gormogon's assistant). These two episodes are in season three.
He does "die" in one episode. He gets shot by a woman who was stalking him, but she was trying to shoot Bones. Booth jumps up to save her and takes the shot himself. In the following episode, Booth has a funeral, but he's not really dead. He pretends to be to catch some guy he sent underground, and the only way he could catch him is if he was dead because the guy said I'll see you at your funeral. Bones was supposed to be informed that he wasn't really dead but the person in charge of telling the people that Booth requested be told was Sweets and he didn't tell Bones. She gets mad at Booth for not telling her personally.
