The most likely cause would be self-mutilation. Donkeys are extremely intelligent, and when they are left alone all day and not interacted with, they begin to pull out their own hair. Spend more time with your donkey and if the hair doesn't noticeably start regrowing, the hair loss might be a genetic disorder.

He might have a vice; self-mutilation. My donkey has this problem. Donkeys are highly intelligent animals, and get bored very quickly. To ease boredom, your donkey has most likely begun pulling out his own hair. A quick fix is to give your donkey more attention, and if you have a pasture, let him use it during the day. I am beginning to train my donkey to ride. You could try that as well.
