Charlie Prince shot Dan Evans, whom Ben Wade had just gotten to respect and admire for his tenacity in doing the right thing. At the end of the movie Wade turns to the good side. Shooting Charlie Prince and the rest of his gang is kind of a redeeming point, as he rids the world of these heartless killers. He's also probably angry that Dan Evans won't get tho see his happy ending (his family getting the money because Wade got on the train [voluntarily]).
