It shouldn't, fluconazole is used to cure yeast, fungal and bacterial infections. Unless you are resistant or allergic to it then you might feel like it has a side effect. You need to consult your gynaecologist.

Vaginitis means any inflammation or irritation of the vagina. Yeast is one cause of vaginitis that is treated with fluconazole. It will help for that but not other causes.
