Waste is removed by several organs, that do not all belong to a system.

Bowels (Gastro-intestinal system) do not actively filter waste and dispose of it, but absorb usefull parts of the food, and what is left is faeces (waste). Therefore, you could say bowels passively remove waste.

Your kidneys (urogenital system) are basically blood filters. They filter the blood, and the waste is urine.

Your liver (gastro-intestinal system) actively processes the blood. It removes drugs etc. the waste is dumped in the Gallbladder, that then dumps its contents in the bowel.

Your spleen removes malfunctioning red blood cells.

Though this might be stretching it: your air tracts have hairs on them and they swipe the airways clean. Dust that reaches the airways, is pushed back upwards, until you scrape your throat and swallow it.

Stretching it some more: white blood cells absorb and remove bacteria and dead tissue. If they absorb too much, they die and are filtered out of the blood through one of the systems described above.
