What is the difference between Pokemon Ruby and Pokemon Emerald?

The main difference between Pokémon Omega Ruby or Alpha Sapphire and the original versions of Pokémon Ruby and Sapphire is the 3D graphic upgrade.

It also have a few additions like new Mega Evolutions, Groudon's and Kyogre's Primal Reversion, a post-game plot named The Delta Episode, a new flying mechanic called Soar (where you can fly around Hoenn with a Mega Latias or Latios and have Legendary encounters), Pokémon-Amie, Super Training, Horde Encounters, Trainer Horde Battles and also upgraded features like the Pokénav Plus, Contests (introducing 5 Cosplay Pikachu) and Secret Bases.

There are some different Pokemon. Rayquaza is also the main legendary Pokemon in Emerald, while Latios is the Ruby legendary. :)
there is not a great difference between Pokemon ruby and Pokemon emerald the only difference between Pokemon ruby and emerald is that you can get 3 legandaires on Pokemon emerald and you can only get 1 on Pokemon ruby

The differences between the remakes of Pokémon Omega Ruby and Alpha Sapphire and the original games of Ruby and Sapphire are that the graphics will be higher in quality in the remakes, there's a new form of evolution that was introduced in X and Y called Mega Evolution that carries over to the games, Omega Ruby and Alpha Sapphire introduces Primal Reversion and instead of there being a random mirage island that pops up in the sea there are a few mirage islands that will pop up in the sea and in the sky once certain conditions are met and there is no more roaming Pokémon in Omega Ruby or Alpha Sapphire like there was in Ruby and Sapphire and Sea Mauville replaces the original Abandoned Ship and Mauville City was redesigned to become an indoor city and the Game Corner with it was closed.

In Pokemon emerald you can catch Kyrogo and Groudon but in Pokemon ruby you can only catch Groudon.
