Mewtwo is the best Pokemon in R/B/Y. No other Pokemon comes even close to it.

The most powerful Pokémon stats wise are both of Mewtwo's mega forms, but in the competitive metagame the best is probably Xerneas when enhanced by a Power Herb to weaponize Geomancy.
