The developers chose to do so most likely because they wanted an "update" on characters story-wise. Pikachu and and Jigglypuff stayed because they were very important in the series. Mewtwo, however, wasn't a main character, making him disposable. Besides, Lucario was a new Pokemon when Brawl was being developed and his signature move was visually similar to Mewtwo's, making an acceptable replacement and "upgrade".
