Groudon is obtainable in Pokemon Emerald only after you beat the Elite Four. After you do so, go to the Weather Institute West of Fortree City, and go to the Second Floor. Speak to the scientist on the far left and he will tell you where Groudon is. You can do the same tactic for Kyogre.

Go to the weather institute and talk to the scientist. He will say there is a drought on a particular route. Go to that route sharpish and look for a cave. Groudon will be in there.

Unlike most other locations, the location of Marine Cave is not set at all, and can be determined by speaking with a man at the Weather Institute, who will explain that one route is under abnormal weather conditions. If you do not reach Marine Cave fast enough, it will temporarily disappear and Terra Cave will appear.
