You are maybe using the wrong system. You can play Pokemon Crystal on VisualBoyAdvance which is the emulator for Gameboy Advance, but it plays Gameboy Colour games, too. If you aren't talking about the download, then you need Gameboy Advance or Gameboy Colour.
Edit: I don't really know the answer, this is happening to me too. I believe that this is PlayR's way of displaying a sort of error message. Possibly something happened when you saved. Some stuff I can suggest is clearing your browser's cache, shutting down the computer and restarting it, using a different browser, starting a new game, or using a different computer.

they have 20% higher stats than a normal pokemon. - This only applies for Gold, Silver and Crystal. In other generations, they have no different stats, only the colour is the difference.
The three crystals puzzle you encounter in Pokemon Mystery Dungeon: Explorers of Darkness is really quite simple to complete. It requires you to have all the crystals matching in colour - which resebles the colour of 'Azelf's spirit'. This is achieved by touching each crystal (by pressing the 'a' button once you are close to it) until it turns the right colour. Your partner Pokemon gives you a hint before you figgure out the puzzle. Your partner wonders alloud about the colour of 'Azelf's spirit' and comes to the conclusion that it is the same as running water or a lake (blue), which also matches the colour of Azelf itself. So, you must turn each crystal blue in order to open the entrance to Azelf's lake.
Crystal cannot trade to Leafgreen because for a couple reasons: One that the game is on a different console and is not compatible with the Gameboy Color, Two since the game had not came out when Crystal was released no program was created to trade between the newer games that would follow Crystal even if the newer games are remakes of the older ones such as Firered and Leafgreen.

Pokemon themselves don't change colour (except Arceus), they are just available in another colour. Pokemon who are different in colour to other Pokemon of the same species are called shiny Pokemon. You notice this when you encounter a shiny Pokemon: they have strange colouring and they have a shine animation when they are sent out This is the only time where Pokemon can be of a different colour...unless there is something seriously wrong with your game or console.
