Wild Pokemon are Pokemon that have been allowed to run free, without the careful guidance of a Pokemon Trainer. Therefore, a Pokemon caught at, for example, lvl 50 in the wild will be weaker than a Pokemon that has been caught in the wild at lvl 5 and trained to lvl 50.

The technical reason is partly to do with effort values that are obtained through training a Pokemon. Effort values are invisible points that add to a Pokemon's stats. The game keeps track of these in a Pokemon's data, but you cannot see them.

Pokemon may also gain additional stats through vitamins such as Protein, Iron, etc.
