yes amata will send out a distress signal that you can pick up in megaton, however if you kill the overseer you will be banished from the vault forever, im not sure if you can avoid this by passing a speech check

no. she doesn't appear again after the "trouble on the home front" quest, if you opened the vault you can see her being interrogated in the wasteland by enclave. here she can die but if you save her she gets mad and says its all your fault.
