Emile actually says "Jun is dead," after you both stand up. Also, Jun's body is on the close side of the aircraft where he was thrown from the pilot's seat. Emile probably died by bleeding to death after he got rung through with an energy sword by an elite. When you hand over the Pillar of Autumn, you stay to fight off the Covenant. After killing for a long time, as the screenplay rolls, you are pinned to the ground by an elite and stabbed in the heart with an energy sword.
