To my knowledge, all Yu-Gi-Oh Video Games allow you to input card serial numbers or passcodes.
The only exception I know is Yu-Gi-Oh 5Ds Wheelie Breakers and maybe some other console titles; so for the most part all handheld titles allow you to input passcodes.
