To get to the abandoned ship you have to have the hm Surf, which you can get from Wallys parents after you beat your dad. The abandoned ship is on route 108. To get there just Surf from the beach south of Slateport city, go down until you can go left, and go left. The ship will be at the top of your screen eventualy after going left, then enter the ship.
