In Pokémon Emerald, you cannot catch Flygon however you can find Trapinch in the desert area that is north of Mauville City which is also known as Route 111 and then you can raise Trapinch until it reaches the level of Level 35 which is when it will evolve into Vibrava and then you can raise Vibrava until it reaches Level 45 which is when it will evolve into Flygon.

Flygon is the fully evolved form of Trampinch, I don't know what game you are playing, but in Ruby/Sapphire or Emerald you can catch a Trampinch in the dessert north of Mauville. You can also get it in Pokemon Colesseum by catching a vibrava witch is the middle stage of Trampinch and Flygon at the Pokemon lab. Can't help you if it is another game you're playing.
