well after you beat the elite 4 you have to hurry and go to the weather institute.... go up stairs.. the far left.. there will be a guy using a computer... he will tell you that weather is weird in fallarbor.... so fly there.. get a Pokemon with surf and waterfall... start going left you will see a man with a Pokemon next to him stand next to the Pokemon.. take 4 steps down. then go ALL the way left.. you will see a water fall.. go up it. there will be a tunnel.. groudon will be at the end of the tunnel.. don't worry there are no other wild Pokemon.. he will be lvl 70.. you can catch EASY with some master balls.. it took me like 3 trys lol... or you can use ultra balls to make it easyer....
now for kyogre... go back to the weather institute.. the guy will now tell you there is bad weather in Mossdeep City... fly there... have a Pokemon with surf and dive... go all the way up to route 25.. the top right corner.. there should be a diveing spot.... same as groudon... lvl 70 easy to catch.. no other wild Pokemon.....

No you just have to beat the Pokemon champion then after go to the weather institute southeast of fortree city then on the second storie talk to the man by the computer and he will tell you the route to go to. After you catch or meet kyogre do the same thing and he will tell you where to get groudon. :) Note: The man only says that there is a drought(groudon) or a downpour(kyogre)
