The difference of the two games MGS2 is just a normal game but MGS2 Substance is a way cooler version of said game like you go Skateboarding in it or challenge the bosses it also VR Training gives you a European extreme setting and a casting theater which is way cool cause you can change characters in the cut scence like you can change snake into Raiden or Raiden into Ocelot or Otacon into vamp , so basically MGS2 Substance is way better than MGS2
