No, if you make kyogre faint, you can't catch it again. You would have to start the game over if you want to catch it. But here is a suggestion, before you meet up with kyogre, save the game then you won't have to worry about messing up. Turn off the game and start off where you last saved at.

`IT would of been best if you saved the game before you attempted to catch Kyoogre so you could of turned the D's on and off to keep on trying to catch the Pokemon. If you didn't save the game then you should go back and talk professor Oak and he'll say that you should give him the master ball in return Oak will re-energise the blue orb so you will face Kyogre again but if you have used your M.Ball then your fudging stuffed! hope i helped because i was in the same situation and had to do the same );
