That is the answer to all doubts that might have befuddled you when you saw the trilogy. Many people have touted the Matrix-within-a-Matrix theory and i can guarantee you that if you ever had a private meeting with the Wachowski Brothers they would tell exactly what you read here. Which means that all the humans are wired and none is free. All those in the Matrix are wired which is obviously shown in all three movies but in Revolutions it is made clear that even those who appear to be free in Zion are actually wired too. Reloaded ended with a twist, how could Neo have stopped the sentinels? Revolutions answered that question by showing the orange code-view of the Zion construct just the way the green code-view in the first Matrix movie showed the artificial world of the Matrix.But there is more to it than the analogy of Software-powered Matrix and the Hardware-powered Zion/outside-the-matrix/Real World. The Matrix is created to fool the gullible wired humans. The machines know it is fake and so do a small minority of freed-humans who inhabit in Zion. The biggest twist in Revolutions, which is not an obvious in-your-face twist, is that even the world outside the Matrix - i.e. Zion/Machine City/Real World too is another Matrix. A superset Matrix. Zion is the superset Matrix and the other Matrix is the subset Matrix. Confused? Wait. Let's refer to them as the Green Matrix and the Blue Matrix, as shown by the cinematographic colours for both Worlds. The Blue Matrix is created as an illusion of Machines' power over the few Zion-inhabitants and to give them purpose. Smith stated at the end fight scene about the need for purpose and this has been stated many times by various characters in the movie.So in reality the real-Real World would look much different compared to the Blue Matrix Real World shown in the movie. In it all the humans would be wired and the machines would not look so mechanical and menacing. They would be sleek and shiny and would have no need to move about, no need for weapons as no human is awake and there is no threat. The only threat for the machines was created in the form the the virus Smith which was created and manipulated by the Oracle. This is why the Architect says in the end "You have been playing a dangerous game".The reason for creating Zion and the Blue Matrix is to give purpose to the Machines and to still control the ones who reject the idea of the Green Matrix ("the ones who want out") by fooling them again with the Blue Matrix. This keeps the system from crashing.The Matrix movies where inspired by the two brothers (the directors)expericence of a focus seminar. The stories try to get humans as individuals to question why we do the things we do. By questioning this, we can come to the realization that we are to a larger or lesser extent, controlled by others. This may be through $, through thought, through not thinking about be controlled by 'something'. This is a powerful set of movies that has much more to the layers of extreme special effects, it is about philosophy, about the human condition and explores if we can alter the way we are travelling at the moment.


Why didn't Morpheus trigger EMP in Matrix when Zion was beeing attacked?

Every hovercraft in the movie the Matrix had an EMP switch that worked like a self-destruct switch. Bane prematurely detonates an EMP disabling the other human ships, nearly assuring their defeat but it did not defeat Zion. With only two ships remain working Neo takes one to the surface for a face-to-face with the machines, while Morpheus flies the other back to Zion (deep underground) and sets off the EMP just in time to save the humans from a fierce attack of machines.
