When C&CRA3 was still somewhat new, I hunted the internet and found a single line of code that could be added to the .ini file that made disabling all Top Secret Protocols easily and permanently done, for both Skirmish and Campaign. I've since lost the link and line of code, as the computer with it died.
Sound too good to be true? Well, it worked for me, and since it was an .ini edit, I'd expect it to work for everyone.
If I'm able to ever find it again, I'll plaster it everywhere anyone has asked this question.
