Once you have beaten the first Gym, in Pewter City, Professor Oaks Aid will give them to you as you leave towards Mt Moon.
First, as soon as you beat Brock the Gym Leader, go to Route 3 and the Aide will stop you and give you Running Shoes From: Your Mother.

You are incorrect, The I Man. Your mother gives you the shoes in the 3rd gen games (Ruby / Sapphire / Emerald). Quoted from the GameFAQs Pokemon Fire Red guide I checked for the answer.
