Why did Isaac look at Ellie at the end of dead space 2?
The final scene with Isaac looking over at Ellie, and the manner in which he did it, is an homage to the ending of the first Dead Space game.I won't give away endings here so you'll have to check out the end of Dead Space yourself. ;-)

The final scene shows Isaac staring crazily at Ellie. after the credits, a conversation is heard that there are atleast 12 marker sites, and that they need to "pick up the pieces".

Hahaha, no, it's called the Marker. It was a giant statue built by an alien race. It emits a frequency wave that affects the necromorphs, so it was put on top of them to keep them on the planet where Isaac ends up in the final chapters. When the Ishimura went down to mine the planet, they found the Marker and took it to study, unknowingly releasing the necromorphs. Isaac is trying to put it back.

Is Dead Space 2 dead?
If you played the first game, skip this first paragraph and read the second one. Dead Space is about an engineer sent to repair a planet cracker vessel called the Ishimura, upon arrival, Isaac (the engineer) finds himself surrounded by necromorph monsters. His ship is broken, most of his crew is dead, and he must find another way off the Ishimura. Throughout the campaign you will learn of a relic called the Marker, which can be used to stop the necromorphs, so Isaac tries to get it back on the planet it came from (the one that the Ishimura was mining). In Dead Space 2, Isaac wakes up to find himself yet again trapped in a horde of necromorph horrors. It turns out they found him drifting in space and took aboard the Ishimura. Obviously, there were still necromorphs on the vessel, so, here we go again. He finds help from a stranger girl (Ellie) and a derranged man (Stross) who rambles frequently about "taking the steps". Isaac is suffering dementia where he can see his dead girlfriend (Nicole), who wants to "make us whole". The dementia can kill him, so when they found him they erased his memory daily. Along his way he encounters the Earthgov who is trying to stop Isaac from destroying the Marker (that he built).

That very important fact remains unknown as of now, as the ending cutscene was cut off before it could be determined whether or not he died. Dead Space 2 should tell us that answer, though. "From iLeetoa, Different answer" No He did not die, a gaming company interview with Dead spaces director,Glen Schofield, and he said that Isaac is not dead. Isaac clarke does not die, in fact if he dies the whole story would fall and wont make sense, because isaac survived dead space 2, and if he dies in dead space 3 then that wont make any sense because, where is Isaac going to die? he left the sprawl and destroyed the marker at the end, and everything blows up at the end. (government sector, and the sprawl) so it wont make sense if he dies. But who knows the creators can decides to screw the game and story up.
