You have to beat the Elite 4 and then help Celio on One Island get the Ruby and Sapphire. The Ruby you can find on One Island, the Sapphire is on Seven Island in the Dotted Hole (But before you can get into the Dotted Hole you have to help the one Elite 4 member in the Ice Cave on Four Island.) But then someone takes the Sapphire and goes to Team Rocket's Warehouse on Five Island. You then have to beat the 2nd in Command of Team Rocket to battle the guy who took it and get it back.
