You have to follow team aqua. After defeating the Gym in mossdeep city make sure your Pokemon knows surf and dive. Therefore, head south of mossdeep city. In dark patches of the ocean you should be able to DIVE by pressing the A button. Doing so, you can dive if one of your Pokemon in your party knows the HM move "Dive" These underwater "tunnels" sometimes don't connect. Ascending back up at one point you should sometimes see another dark patch somewhere near where you came up. Keep doing this and soon you should find a little underwater cave with a sub. Ascend and you should find team aqua. After defeating them and watching them "try" to capture kyogre, use the HM move "Fly" and fly to the city left of mossdeep sort of in the middle which i can't remember the name of. Once there, you should notice Groudon and Kyogre fighting. From there it is pretty simple.
