To swim across water, you must go to the Safari Zone (In Fuchsia City (The pink one) towards the north). Go to the fourth area, and find the Secret House (You may have to do this a few times so you can get the route, and not waste any steps). There a man will give you HM03 (Surf). Teach this to a Pokemon (usually a water type). Then walk up to any body of water, go to that Pokemon, and click 'Surf'. This is very useful throughout the game.
