You have to have both Kyogre and Groudon. You get the Red Orb from Mr. Pokemon to catch Groudon in the Embedded Tower. In addition, the Groudon has to be from SoulSilver and the Kyogre must be from HeartGold. Show them to Professor Oak for the Jade Orb to awaken Rayquayza.
