The station is the upper-left-most part of Saffron City. In order to earn the ability to use the Magnet Train, complete the Power Plant part of the game, talk to Copycat in the house just south of the station, talk to the president of the Pokémon Fan Club in Vermillion City and receive the Lost Property (if you haven't already), take the Lost Property back to Copycat, and she'll give you the Pass. You can now ride the Magnet Train and go between Goldenrod City (Johto) and Saffron City (Kanto) whenever you want!
