To cut down a tree you will need a pokemon that has learned the move Cut. You can teach pokemon Cut using HM01. The Cascade Badge is required in order to use the move outside of battle.
Once you find a tree that you can cut open up the menu with the Start button and select the Pokemon option. Highlight the pokemon that knows Cut and press the A button. Several options will appear with one of them being Cut. While standing next to the tree select Cut and the move will be used to cut the tree.
This move can also be used to cut grass.
