First, go to Mossdeep. Go to Steven's house. He'll notice you and give you a map. Fly back to your home in Littleroot and show the map to Prof. Birch. He will then summon Groudon/Kyogre/Raquaza, depending on your game version. Groudon/Kyogre/ will then transport you to Glitch City, where every inhabitant is a MissingNo. You cannot escape and die alone with your Pokemon. The game then starts over, but you are the same as before. Fly to Sootopolis, get the old man in front of the cave to take you and your Pokemon's virginity, and then he will step aside to let you into the Cave of Origin. Hope this helped.
