The Xbox 360 was designed to perform in either position, the only problem with standing the xbox up is you are risking it falling over. If the xbox 360 is turned on with a game inside and the game disc is spining, if it were to be knocked over the game will be scratched and possibly have permanent damage. I have personally witnessed this on two ocassions and 1 disc was damaged beyond repair
if your talking about remote that controls the media part of the xbox 360 then yes, but if its the xbox 360 controller then you would have to sync up the controller with the other xbox

But I recommend laying it flat because if the xbox 360 shakes even a little bit it scratches a deep circular scratch that is deep and makes the disc unreadable.
