Yes you can catch it again all you have to do is beat the elite four again and it will return to where you found it, but i know this workes in Pokemon Heartgold and SoulSliver but i dont know if it will work in older games.

Otherwise, you will have to train your other Pokemons to at least level 40 or higher to be able to lower Zapdos' HP down (Zapdos is Level 50). Then have a Pokemon that can put Zapdos to sleep which will enable the chance to catch it (Zapdos will dodge the ball if not asleep). It is recommended that you use Ultra Balls to have even a chance to catch it. Stock up on Potions and Ultra Balls, and you should be able to catch Zapdos sooner or later.
