Popular is sometimes considered stereotypical and can have a negative connotation. It usually just means people know who you are.

Well-liked means the people who do know you like you. It means you are someone people would enjoy spending time with or like.

Popular can mean you know a lot of people but it doesn't necessary mean people like you.

Well-liked can either mean you know a lot of people or you know only a few people. But well-like always means the people who know you like you.
