Because Harry represented everything that Snape loved and hated all in one. Snape was in love with Harry's mother Lilly and loathed everything about Harry's father James. He wanted to protect Harry as he was Lilly's son yet he saw so much of James in Harry that it was hard for him to like Harry as a person.
That's how he dealt with his guilt -- it cannot be easy to meet a child whose parents you've got killed.

Though it seems that they are enimies, it is revealed in the seventh book that Snape had actually hepled Harry in more ways than one.
