Piggy and the twins collect armfuls of fruit in an attempt to cheer Ralph up and reassure him that they can manage by themselves. They did this because Ralph had become withdrawn and depressed when he realised how many of the group had deserted to join Jack's tribe.
This is an example of ambiguity he could mean that he was literally interested in the fruit on the island or some people believe he was referring to the fruits of the spirit because Golding often had Biblical ties in his literature.

Apparently "taken short" is a British term for having to use the bathroom when you don't have facilities around. Based on several searches I done, in Lord of the Flies, it refers to having diarrhea. (They told the Littluns not to pick fruit if they are "taken short" because it's dirty.) While some of the boys do apparently suffer from diarrhoea (from eating unripe fruit) "taken short" is just a generalised term for needing to urinate or defecate when you are unable to reach a toilet. I think that the reference to being taken short was to remind the littleuns not to urinate or defecate near the fruit trees or water source as it was "dirty."
Ralph and Simon were attempting to build a third shelter on the beach. Ralph was standing outside it placing branches and leaves onto it, while Simon was inside trying to arrange the branches.

Fruit flies are attracted to the smell of the fruit, they fly to the fruit to get to it. There they breed and lay their eggs so some fruit flies are born on the fruit.

Any sugary substance or even your rubbish bins can be perfect places for fruit flies. More information can be found here: http://www.thebugsquad.com/fruit-flies/how-to-get-rid-of-fruit-flies
