There is no definitive reason but most likely it comes down to money. It wasn't profitable for Cartoon Network or Boomerang to continue rerunning E.E.n.E.
It could also because there simply was no deal made with the creator for a continuous or infinite run of repeats, after all, the show ended in 2009 & it did rerun [I think on Boomerang] for a while after that.
Plus, they aren't exactly known for airing reruns of their ended/cancelled shows, after all you don't see reruns of shows like Justice League, Dexter's Laboratory, Ben 10, Foster's Home, Cow & Chicken or Grim Adventures. Typically shows that are in current production are the only ones rerun on Cartoon Network, older shows usually get moved to Boomerang.
There are exceptions of course, like their late night Toonami block of programming.
