J.K. Rowling always planned to have Harry Potter and Ginny Weasley be together.

Harry was never interested in Luna Lovegood as anything other than friends which was shown in Harry Potter and the Half-Blood Prince when he asked her to Slughorn's party since Ginny, whom he wanted to go with, had a boyfriend. Harry stressed that they would be going as friends.

In honor of Albus Dumbledore, they made the first name of their child Albus. Clearly Dumbledore was a father figure who Harry loved very much.

In honor of Severus Snape, they made the middle name of their child Severus. It is revealed in the final novel that Severus Snape was being loyal to Dumbledore the whole time, and that Snape was motivated by his love for Harry's mother Lily. Harry's second child inherited's Lily's eyes, so Harry honored Snape with the middle naming.

When Albus was worried that he may be sorted into Slytherin, Harry responded that Albus was named after two headmasters, one of whom was a Slytherin and who was "probably the bravest man I ever knew."

Albus Severus "Al" Potter is the second child of Harry and Ginny. He is named after Albus Dumbledore and Severus Snape (both former headmasters of Hogwarts). In the Deathly Hallows, Voldemort kills Snape but before he does so, Severus uses the last of his life to pass on the secrets of Voldemort to Harry through memories. Harry uses this information to thwart Voldemort and therefore feels great respect for the man he once hated- enough so for him to name his son after him.

Luna is a great girl. Luna always viewed Harry as one of her very very few friends. She was tortured extensively but remained loyal to Harry and throughout HBP she was constantly checking her DA galleon in the hope that they would get together again. And look at Deathly Hallows, how she painted their pictures on her wall and wrote friends. I think the trio's friendship was vitally important to Luna. There was nothing romantic about it but it was just nice. Harry recognised how lonely and isolated Luna was because of her being "different" and I think he honoured that through his daughter. She was bullied and teased, a concept Harry isn't unfamiliar with as he was subjected to it throughout his years at Privet Drive. Not many people appreciated her uniqueness. She was loyal, caring and honest and I think it's a nice way to show how important she was to him.

As to why not Hermione... Well I would say he wouldn't want to subject his daughter to a name like that, but look what he did to Albus Severus. I just think it was his way of honouring her, there were a lot of people that were important to Harry, he didn't have enough kids to name them after all of them.
