The manga is still ongoing but right now kanda and johnny are looking for allen because he is the 14th noah neah and the black order was holding him so he ran away until he turns evil. When there on the street they meet a clown then an akuma attacks and swallows a girl and the clown before kanda could interfer the akuma blows up revealing that the clown was allen. Then he starts to run away because he feels the 14th.
D. Gray Man hasn't ended yet! I'm not sure if the show is being continued, but the original story (Manga) is still being written. I think the show ended on a cliffhanger, so D. Gray Man hasn't had any closure yet...

if you are referring to when the dark order threw him in prison, it was because he is a member of the noah clan. dun-dun-DUN(dramatic music). it turns out that mana(the person who raised allen) was the brother of neah(the 14th noah) and when neah died his memories went to allen therefore making allen the 14th noah.
