It's a very complex matter, I'm afraid. When Harry's mother, Lily, died to protect him, she left behind a very old piece of magic. This magic meant that as long as Harry could call Lily's sister, Petunia's, house a home, then Lily's protection would run through his veins and Voldemort would not be able to touch him.
When Voldemort took Harry's blood in Goblet of Fire to regenerate himself, he did not know that he was also leaving behind a part of his power inside Harry, too, that made him untouchable.
Although we do not discover this until the final book, a part of Voldemort's soul attached itself to Harry on the night that Voldemort killed his parents. This is the true reason that Voldemort was never able to kill Harry - he would have been killing a part of himself.
Why didn't Voldemort not kill Harry Potter in the beginning? Well firstly when Voldemort first tried to kill Harry Potter, when he was a baby, the used curse back lashed onto Voldemort leaving him weak and body-less and Harry with only a lightning shaped scar. It takes Voldemort years till he finally gets his body back, but that still does not mean he is at his strongest, he is also interrupted frequently when he gets a chance to get closer to Potter. Lastly, it may be that Voldemort doesn't want to outright kill Harry Potter yet, it's more in his nature to make one suffer before he lets them die.
The first time Voldemort attempted to kill Harry, his spell rebounded on to him due to the protection Harry's mother offered due to her sacrificing herself to save him. Dumbledore explains this to him and it is frequently mentioned within the books.
The second time he tried, Harry survived because the Elder Wand saw him as its master and its will is unbreakable, therefore it refused to harm or kill Harry. This is suggested by the Crucio spell Voldemort cast on Harry when he thought he was dead. Harry's body convulsed as though his body was affected by the spell, but he felt no pain. It is also spoken of by Harry during the final battle.
The part of Voldemort's soul within Harry however was destroyed by the spell as the wand did not see that part of him as Harry. A theory as to why they both lost consciousness is due to the connection between them and the proximity to each other at the time.
Harry's connection to Voldemort can be split into three different levels:
1) The blood connection between them from when Voldemort used Harry's blood for his resurrection (see Goblet of Fire for further reference). The protection Harry's mother offered is also a part of this connection. But how far it actually affects it is uncertain and may only help to strengthen the bond between them.
2) Their wands have twin Phoenix Feather cores, given by Dumbledore's Phoenix, Fawkes. The wands have also been in combat with each other and have identified each other and their masters.
3) Voldemort accidentally turned Harry into his final Horcrux which means that by the final book, each has a part of each other within them. Harry has a part of Volemort's soul, and Voldemort has Harry's blood flowing through his veins.
4) There is a possible fourth connection which is that they are actually in some way biologically related. It could be suggested that both Harry and Voldemort are descendents of the Peverell family as both the Gaunt and Potter families possessed a Deathly Hallow as an air loom. The Gaunt family possessed the Resurrection Stone, placed on a ring. The Potter family possessed the Cloak of Invisibility.
