The first and primary protagonist in the Lord of the Rings is Frodo Baggins, close relative to Bilbo Baggins from The Hobbit. However, in Book 2, Tolkien splits the story into three storylines. Frodo continues as a protagonist; however, now Aragorn, Merry and Pippin are also protagonists, the story following all of their perspectives as the world of Middle-earth readies for war.

That's a very tough question and has been the center of many learned discussions. The split plot lines do not help with the decision. The central item is, of course, the One Ring. By default the story then centers around the person who has the ring, which for the most part is Frodo. The leader of the Fellowship is Gandalf, who connects the party together, but then he disappears and Aragorn takes the lead. In Tolkien's mind, Sam was the person who was representative of 'everyman' the person who stepped up and did what had to be done, and then returned to a more or less normal life. To say that there is a single protagonist is pretty tough. The argument can be made at different parts of the story that there are different protagonists. So you can argue that it is Frodo, Gandalf, Aragorn or even Sam depending on where it the story you are.
