Actually when kakashi faught all the People outside of the destroyed rock area where obito died he tired himself out and when him and Rin were traveling he passed out.

When he passed out Rin protected him until his sensei came but she died protecting him.

I think she's dead because when Kakashi is about to die, when pain almost kills him, in his head he says i'm coming to join you master, ( Minato Namikaze ) Obito, and Rin. He never sees her when he dies but i'm pretty sure she died some how if he said that.

After the death of Obito, there is no story regarding Rin. However, during Pain arc when Kakashi was dying, he said " I couldn't save you rin" which tells that rin is dead as well.
