It has to be a city somewhere in Northern California. My first guess would be Fresno or maybe Stockton.
The reason I think this is because right after Somerset opens the box in the valley, you hear Somerset say, "California, stay away from here. John Doe has the upper hand."
Also the landscape outside the city reeks of San Joaquin Valley, with mountains in the background.
