Motive as far as melodies are concerned, but a single note would be the basic building block harmonically. Rhythmically is a different story, as you can theoretically have as short a note as you want, however visually, that becomes absurd and the notes become so short that we wouldn't perceive them anyway. Grace notes are probably the "smallest" rhythmic element.

In terms of tuning and temperament, the semi-tone is the smallest interval, however, for tuning purposes there are "cents" which are 1/100 ths of a semi-tone.
