I'm not sure what is the importance of the word as it relates to the theme of the movie, but I can tell you a possibility of what it means as a general word.
The term pilgrim, describes a person who moves from one land (country/area), to another. Though, it can also be used to describe an individual who steals or takes something, that isn't theirs. Mort Rainey was being accused of plagiarizing Mr. Shooter's work, hence the idea of Mr. Shooter calling him a "pilgrim".
Though, there is was a particular time to where another individual referred to Mort as a pilgrim. At the moment, I cannot recall who the individual was, but it wasn't someone who thought that Mort stole the story; at least not in my interpretation of it. In order to explain the reason behind this, I'll give another possible meaning to the word, pilgrim.
Pilgrim, can also be used to simply describe another person. Somewhat like,
"Hey... what's up dude?"
"That was totally gnarly man!"
"Yo, shawty!"
So, it can be assumed that when someone else called Morty pilgrim, that he/she was referring to the meaning of describing a 'person' rather than a 'thief'.
