During his internalised conversation with 'The Lord of the Flies' Simon is really just talking to the darkness within himself, the part of himself that has the capacity to do evil. This was essentially just Simon confirming in his own mind what he's earlier said during a meeting, and I quote... "Maybe there is a beast... What I mean is... maybe it's only us."
