Haku was a male, but did have enough of a girlish appearance that he was sometimes mistaken as a female.
In anime, like many other forms of art, characters are sometimes given a more feminine appearance when they are trying to represent that the character has a gentle personality. Although Haku was a fierce fighter and mercenary, he really did not enjoy his role. He did it only out of loyalty to his master, Zabuza, and the need to feel necessary.
Some supporting facts from the Naruto series:
- Haku is listed as a male in the manga profiles (meaning the writers said so).
- After Naruto mistakes Haku for a female, Haku states, "By the way, I'm a boy."
- In the Japanese version, he refers to himself as a boku, meaning manservant.
- In flashbacks, the child Haku has a male appearance and clothing.
- Kakashi refers to Haku as a boy several times.
Because of his kekhai genkai. In other words he has a weird girl-looking family. The thought just creeps me out. Haku wears a mask because Zabuza doesn't like his girly face. That's why haku was cast out of his clan he looks to much like a girl.

My prediction is that Haku was originally a girl (for some of those reasons above...) but the creators of Naruto thought that people might get suggestive if they had the guy, Zabuza, and the chick, Haku, working together.
