I don't think it's so much an actual color. "Showing one's true color". I (emphasis on I) feel it means that he shows his true color; he is "pure of intention" and has no ulterior motives for anything. He is who he is and does not try to be otherwise. That is how i think Ivy can see his color. I have to imagine the color was either yellow or red. Yellow makes sense because it is the color of safety and she would feel safe with/around him. Red makes sense because even though it is a "bad" color she may have sensed he was different. Also he sort of knew that the creatures were not real or at least not a threat. Either way i think M. Night got the idea for the color from a book called The Giver. It is a good book.
