No the 390 is a big block the 302 is a small block.
Depends on the C6 transmission you have. They made several variants for different Ford Engine types for the FE and 385 Big Blocks. So For a 390 you will need a C6 that mates to an FE engine.

The original Cobra had a Ford 260 or 289 cid V8. The later models used the large block "FE" 427 engine. The lowest cost engine that would be considered 'authentic' would be a 260, 289 or 302. The 302 is visually the same as the 289. You could also install a 332, 352, 360, 390, or 410 large block, and that would be visually indistinguishable from the 427. tomw
